Taking the train (Via Rail), or the bus (Orléans Express), is only worth it in my view if you want to spend some time in Montréal. More info. on this in the Anything Québec (Quebec) City thread post # 30

As other posters have suggested, renting a car to go back to Boston can be worth it. Many cruisers, especially families, do that every year. Make sure you bring a GPS with you as road signs in Québec are in French.

Since June, WestJet, a Canadian airline has several flights between Québec City (YQB) and Montréal (YUL). For now, the price of the tickets are reasonable and the airline shares codes with Delta, AA, United... Starting in October, it will fly from Montréal to Boston also. So that means that flying from Québec City is much more affordable for now. To have an overview of prices from YQB here is a good flight comparison map

The closest cities to Québec City and Montréal do not necessarily have the best flight deals. It can be almost the same price to fly to California than to NYC...
