I rented from Juneau Car rental.

Forewarning, they used to be called Rent-a-Wreck. Their cars definitely have more wear and tear than your typical rental, but the car ran fine, it didn't smell, wasn't dirty, the price was good, and they were conveniently located. Others posters here had recommended them to me.
I think I read that Alamo may be at the port now too, but I am not sure.

Our cruise we flew into Seattle the day before the cruise. We stayed at the Hotel 5 downtown, they arranged for a car to pick us up at the airport which was a SUV and the same SUV came the next day and took us to the terminal. We arrived early morning at 9:15 and they let us go ahead and check in and I was glad since we had a long flight from Atlanta. Loved the hotel and walked everywhere we wanted to go!
Did they charge for the shuttle? If so, do you recall how much?

Skagway - we will be in port between 7am and 4pm. Would it be possible to do both the railroad and drive to Emerald lake during that time? Would that be redundant?

Our mini-van was fine. It was certainly not new or spotless, but it was not in bad shape either. It ran just fine and was clean. If I recall correctly, it did not have power windows or locks, but everything operated as it should. No major damage to the exterior, but there may have been a knick here or there. I took photos before and after just like I do with all other rentals. The other cars I observed on the lot were similar. Older, but in good shape. Juneau Car Rentals was previously called Rent-a-Wreck, just so you know. For the convenience and cost, I had no problems with car we received. Staff was super friendly too. Hope that helps!
