We use a car service to get from Connecticut to the NYC cruise terminal. You can also drive to the pier and park your car there while you are on the cruise. Well, you can take any bus (i.e. Peter Pan etc) that goes to Manhattan, and then a cab to the pier from the Port Authority Bus Terminal. There are some private busing companies that run shuttles to the cruise terminal as well... like Dattco, Bonanza, all sorts of private companies. NCL used to have a bus that passed through CT (Hartford was a stop I believe) but they have since done away with it. Personally, we like to ride in from CT on Metro North trains and then take a quick cab over to the pier... Very easy, and quite simple. We leave from New Haven with no issues at all.
