Unless you can find a private limo company, the Princess shuttle may be your best bet. From what I have read, that terminal is very congested and the odds of getting a taxi with 2000 pax getting off is slim

We opted for the Princess shuttle to JFK

Getting from JFK to the pier is easy via taxi. There are plenty of taxis at JFK airport. Just make sure you go to the proper taxi line as there are always cars wanting to pick you up at the door who are unauthorized cars. Even if you see a yellow cab outside the door do not get in it - go to the yellow cab taxi line up that is outside. You'll see cabs lined up. You get in the line and you will be given a paper stamped with the time/date and car number and approximate price for your ride. don't get into a cab without getting this paper so you know they are an authorized taxi. You can pay via cash or credit card. Make sure you have the address to the pier and tell them it is in Redhook, Brooklyn on the Brooklyn side of the Brooklyn Battery Tunnel. They should take the Belt Parkway West for the fastest route.
