None in Brooklyn by the pier....nor Manhattan...some by JFK but its a $50 cab ride in each direction....

There is one at LaGuardia (LGA), does that help? Check out parksleepfly dot com and click on Hotel and Parking, and select your city. The Cruiseport Hotel & Parking only shows Newark.

The Brooklyn Marriott is located in downtown Brooklyn and within reasonable taxi distance to the Brooklyn piers. Not sure about complimentary parking, but there must be a website available to get an answer to your question.

$20. a night parking at the Marriott is cheaper at the pier.
