It is generally considered advisable to only go on ships trips rather than try and diy....the Thomson excursions are not expensive for what they are (long days to amazing places) and the long journeys by coach are done in convoy with armed guards to keep you safe. You also get knowledgeable guides on the organised trips to tell you what you are seeing.

Having said that we did go ashore in Aqaba on our own and wandered around the town...we also did a short trip to Hurghada (rather than the Luxor trip as we'd done a Nile cruise) shopping on one occasion and to a beach resort on another occasion.
