I changed my reservation to a junior suite guarantee from an interior room after final payment. Will they update "My Cruises" on the Royal Caribbean site when they assign a room or do they notify my TA?

Yes, you will be able to see your assignment on the website. Another thing I've noticed is that sometimes the bed arrangement (together or apart) gets changed when the assignment takes place. It's not a huge deal, the beds can always be changed when you get onboard, but it might be a good idea to double check.
