Help! Need ship & tour recommendations

My college-aged daughter wants a trip to see the Mayan ruins and to snorkel. She has her sights set on Belize (ruins, rain forest, cave tubing). It's just she and I traveling on a budget. I have been to Tulum and Xel-Ha about 10 years ago (from an all-inclusive resort) and I know she'd love to see that, but I'm discouraged about what I've heard of the the long bus rides from Cozumel (or wherever) if you visit from a cruise ship. I am looking for suggestions. What ship? What itinerary? Or, honestly, would we be better off with bookinig an all-inclusive resort to be certain that she can visit the ruins?
