Yes, they'll show up as free. Anything booked after that will show the normal price in the basket.
I'm not sure the system is that sophisticated: I believe you can continue reserving more restaurants, and the bookings are still free even if you have surpassed the number of meals in your package. You will be charged on board if you keep having specialty meals after your package is used up.

 

This is how it worked on our last cruise with the SDP, as far as the online reservations are concerned. We didn't go over the number of meals in our package on board, but I assume we would have had to pay for the additional meals.
