It doesn't mean that you won't be able to get in, it means the tour guide may not be able to go in there with you. Did you say what day you were going to be there? I didn't notice, if its a Wednesday and there is a papal audience out in St. Peter's square, then that might be another reason why they said they can't guarantee a tour in the Basilica, the Basilica is usually closed during papal audiences.
