Can anyone suggest a nice place for lunch in St. Thomas?

Fat Turtle at Yacht Haven Grande has seafood options, but can't guarantee that they're fresh. I think they serve mostly red snapper as their fish specialty.

Most of the "local" restaurants with views of the water aren't in town. Close to Crown Bay dock there's Walker's By the Sea near Emerald Beach/Lindbergh Bay.

The two popular "local" restaurants in town - Cuzzin's and Gladys' don't have water views or outside dining, but have nice interior brick walls. Cuzzin's has more conch selections, and Gladys' serves a local fish called Ol' Wife that's very popular.

There is next to no fresh seafood served in the restaurants on St Thomas. Local catch is sold and served to local West Indians for the most part. Caribbean lobster is available in season, primarily on St John. At lunch fresh will be hard to find and cooked very differently generally. You could try The Lime Inn on St John, not on the water, but good fish.
