Visa in Vietnam. Calls missing

I am cruising with the Allegra in Vietnam. We call at Saigon, then a navigation day, and calling again at Da Nang. There´s no time to visit both Hoi An and Hue. So we have decided not getting on the ship in Saigon, flying to Hue, sleeping there and getting on board again two nights later. We have planned ground tours with a local Vietnamese company called Exotissimo (no idea if they are reliable).

No problem. Just tell the cruise company that you will join on the following call. But in the case of Vietnam it´s a bit tricky. Costa keeping passports with them all the time, and making colective visas. So I wonder if I can have my passport all time, and if I can make the visa myself for a month via vietnamese embassy.

I don´t know how easy is for foreigners, cruisers....alter their plans in such a controlled country like Vietnam. Did anyone miss a call in Vietnam?. Any tips about it?.
