I did a private Rain forest tour with a beach stop through Island Marketing.

The guide i had that day was pretty good and knowledgeable, drove through a pretty good part of the island of the high way. Was not cheap but was more or less what others charged or cheaper.

Look at trip advisor reviews for "El Yunque Rainforest." Some of the reviewers will tell you they took a tour and will say who it was through. This way to can get an idea for whether you want to do a tour or go on your own and also read reviews from people who've already done it.
