Many folks do the Hoho trolleys, Freedom Trail, Duck Tour, Boston Common, Faneuil Hall/Quincy Market, North End, etc. There is good public transit to get you to the downtown area. Walking is the way to get around downtown. The streets are narrow - the trolleys can get close to some points of interest, but they can't actually drive by. Big tour buses just don't work downtown. Further afield there is Harvard Square, Fenway Park, JFK Museum, and Sam Adams Brewery. The Freedom Trail is part of the National Park System and they offer guided walking tours for a fee. Thanks DIY booking for excursions is generally cheaper than booking from the cruise lines, and there are many third party tour operators there, but you won't find the "entrepreneurs" standing around the pier offering private tours.
