X's Passport Policy - Croatia / Malta Cruise from Venice

We are on the Connie in late Sept from Venice and have a private tour booked from Dubrovnik to Bosnia. Our guide instructed us to bring our passports. We are US citizens.

 

Does anyone know if X will collect our passports and if so how do we get them back for the tour day?

On the Connie in May we kept our passports personally. Had to show them at port in Slovenia but not in Croatia.
