Viking-Advice on flights to/from RDU-PRG and BUD-RDU Sep 2017

This is my second trip with Viking. Last trip was through LHR. Next trip in 2017 will be to Prague and back again from Budapest. We would be traveling in coach since I can't convince my partner to pay to upgrade. We've paid for the very basic air option but we did pay a little extra for "Custom Air" to have more flexibility in picking flights. Not sure if that is a Viking term or our travel agent's lingo.

 

Obviously there are quite a few (expensive) flights with 1 stop. And less expensive flights with 2 stops. Has anyone been successful getting Viking to book the 1 stop flights even though they are more expensive? Any suggestions for airports to transit through? I have been through CDG and LHR on different trips. I have heard that Munich is a good place to go through, and that I should avoid Madrid.
