Which East coast homeports offer the most reasonable port charges and taxes? What are the top 3?

I am pretty sure that the "taxes" are federal and should be the same. As for Port charges they are bundled with the port charges you pay through out the cruise-called NCF now- and I don't think anyone really knows what the homeport port charges are. I think NY charges about $19.00 each way for that helps...

Indeed, all is bundled and there is no breakdown. Port charges are not just for homeport, but for the ports your ship will call on. So, the itinerary also determines the amount assessed.
