Both are good, but I prefer Seward because there are more options, both in terms of tour operators and destinations. You can get to Bear Glacier or Aialik Glacier for day trips; Bear, Ailaik or Northwestern Lagoon for multi day trips.

Where is the best place to Kayak in Kenai? Out of homer or Seward?

 

I went with Seaside Adventure out of Homer last July. I took the full day guided kayaking. It was a lot of fun and I highly recommend. Here are some links.

Generally, in Homer you are going to have a chance to see a bit of wildlife (mostly eagles, otters) and some of the unique geological formations on the local islands.

 

Generally in Seward, you have the chance to see some wildlife (puffins, sea lions, maybe whales) and tidewater glaciers. That's why I give the edge to Seward.

 

What you see, of course, will depend on when you visit and your exact tour.
