We would like to take the bullet train from Yokohama into Tokyo and then get a private tour around Tokyo...........has anyone found a tour company that would provide such a tour?

You might have a look at Viator.com tours of Tokyo for some options. I'm not sure what time you'd be able to get to Tokyo, but it's pretty easy to get around just by using the subway. If you have any specific questions about sites I'd be happy to answer, we were just in Japan for 2 weeks in June.
