Transportation Seattle to Vancouver

What is the best way to get from Seattle to Vancouver pier? I would prefer to stay in Seattle this time because I think I can find a less expensive hotel than Vancouver and we can stay in a different city. Also, any recommendations of an inexpensive hotel near Pier 66?
