We fly into Ft Lauderdale at 6:00am the morning of our cruise. Are there any suggestions on where to wait for 5 hours before we can board our cruise?

If you have checked luggage count on some time to collect it and then perhaps you can have breakfast.  Personally, I would then spend more time ... relaxing, reading, etc. Then leave to board.

To add to the two above posts, for a pre-cruise breakfast with some time to relax before embarkation, consider the Marriott Harbor Beach Hotel.  You could leave your luggage with the Bell Captain (a gratuity would be appropriate), have breakfast in one of their restaurants (some, if not all, have beach/ocean views), and afterwards, there are ample seating areas inside as well as outside until its time to leave for the pier.  There won't be any issue in getting a taxi.  There is almost always a taxi line-up outside the hotel's entrance.
