Hotel San Francisco

Can anyone recommend a decent hotel near the port in San Francisco? Bonus if it has a shuttle to the port.

Not many have shuttles, but taxis and Ubers are plentiful.

As "CruiserBruce" pointed out I doubt you will find any with a shuttle to the port, few in downtown even have shuttles to SFO.  I wouldn't limit my search to near the port.  SF is a very compact city and taking a taxi or Uber from most nice hotels would add maybe ten minutes to your trip.  I would shop more by price and amenities rather than proximity to the port.  We like the Union Square and Financial District areas for hotels.

We usually stay at the Holiday Inn Express Fisherman's Wharf.  Nice hotel with complimentary hot breakfast.  They will call a cab for you or you can Uber.  Lots of good resturants nearby.  Cab was about $15.

Do you have a budget in mind? Are you looking for cheap or good location? I usually stay in Union Square or the Embarcadero. If I want luxury and views, I might choose Nob Hill. I also might Nob Hill for an iconic SF hotel like the Fairmont.
