What excursions are there to do for cruisers in the Great Barrier Reef area?

Most of what I have seen don't line up with the cruise port hours. I am talking about Darwin, Cairns, Townsville, and Whitsunday.

Darwin is not on the GBR, it is close to 1700km away. You may find that you will have to do a ship's excursion. Are you stopping at Airlie Beach in the Whitsundays? At Airlie Beach, the tour operators for the GBR ship's excursions pick you up from the ship anchored in the bay and return you in time to sail.
