While I understand and agree with what you are saying, I think those that have questioned this are saying that the same category can have different sub-categories (classes, as the term has been used) within that category that are priced differently.  Example - RCI categorizes their balcony staterooms as "D".  But within that category are sub-categories 2D,4D, 6D, 7D, 8D, etc., which are all the same balcony stateroom but are priced differently based on deck and location - often next door to each other.  So although two people can have two of the same category staterooms next to each other they can be different sub-categories that are priced differently.

 

That being said, as I've posted before, I don't think that is the case with the OP.  I think that moving from a category that was at least two categories lower (inside to balcony), as they booked and upgraded together, likely did so to the same sub-category within the balcony category. But the cruise line made a pricing mistake as the one stateroom kept the original inside category rate.  IMO the difference between balcony sub-categories would not be equal to the difference of the original inside rate for the one.

Those are two different classes and fares altogether.  I think the cruise line made a mistake.

 

Probably a mistake, but just pointing out, there could be more to it than that.
