What about the ventilation system on our ships?

More directly to the point, I would say that with regard to US Navy vessels, the virus is likely spread via the unavoidable constant close contact among crew members (in confined spaces), as opposed to anything having to do with HVAC systems onboard modern warships (24 year US Navy veteran).

Is there any way around that? Obviously having a functioning Navy is essential to our national security, but how can it function if you cannot prevent a significant number of the crew from catching this virus.

A ship at sea is probably the best way to quarantine a body of people.  The Navy needs to limit shore interactions:  fewer visits in person by command, less interaction with shore contractors who haven't been in quarantine, less shore liberty, less interaction with families.  Face coverings until quarantine is completed.  Once the ship is "locked in", if someone shows symptoms, or testing is used, get that person off as quickly as possible, and contact trace and test his/her shipmates.  Once the crew have undergone 14 days with no cases showing up, they can return to normal operations with continuing protocols for shoreside contacts.  Whenever anyone returns from leave, they need to go into a "quarantine", where they eat separately, wear face coverings, daily checks with medical.  Our ship did this, fair enough, with only 20 crew, but we did it successfully, and most merchant ships are doing similar, and there have only been a handful of cases on ships out of 1.6 million mariners.

Quite right, followed by a closely confined senior care home. HAL's ships which combine the crowding (almost) of the former and the demographics (mostly) of the latter, get the Bronze for most deadly place to be.
