What’s the best way to get to the cruiseport from LaGuardia, Carnival transfer or Uber? Thanks

"Best" is in the eye of the beholder. To me "best" is unlikely to be a cruise line transfer because it will be on a bus that will depart when it's full, so you may have to wait for a considerable amount of time before departing for the port. If you have two or more people in your traveling party the cruise line transfer will typically be more expensive than other means of transportation.

For the majority of people, myself included, "best" is likely to be one of the following: Taxi, Uber/Lyft or car service such as Dial 7 or Carmel Limo.

For some "best" might be inexpensive public mass transit, which from LGA would involve a (free) bus to a subway station, $2.90 subway ride to Manhattan and then a walk to the cruise port.

We just back from a cruise in NYC.  I found recommendations on these boards for Carmel Car Service. I used them for a transfer from JFK to Red Hook port and then from Times Square to LGA after the cruise.
I highly recommend Carmel. I thought the price was reasonable, the cars and drivers were safe and secure and the experience was great!
