I suggest a flight seeing tour (float plane) to Misty Fjiords. It is pricey but oh so spectacular. And your boys would enjoy the small plane experience.

In Skagway which tour do you recommend: The bus or train up to the Yukon Pass?

We are doing the rail, summit, gold panning and lunch tour. There is a lot to see and do in Skagway. I wish we had another day there.

In Juneau, we are going whale watching with Harv and Marv. They have small boats that carry between 6 and 12 people and come highly recommended.
