I love the MTA transit maps!  You can see the entire NYC transit system - subways, buses, trains, and ferries - and can even pull up schedules.  For NJ add in NJ Transit for train, light rail, and bus maps and PATH for Path trains.  You can ask any detailed questions on this forum - there are often multiple route choices and the New Yorkers can offer good advice about those choices  I always walk/use public transit in Manhattan and for me understanding the accessibility with luggage is always a big consideration.
