First time leaving from Cape Liberty - what is the best time to book a return flight to Toronto, when arriving back.

Also best way to go and return from port to airport.

We like a flight around 11am-noon (EWR) to get back to the west coast. 

You can Uber/Lyft or taxi...we've done both.

Since you're taking an international flight I'd suggest no earlier than noon .

As the previous poster stated, Uber/Lyft or a taxi will work.
