I think you might be able to maximize your logistics by leaving your luggage at Held Luggage at the train station. You then have more time to enjoy your visit to the Museum, perhaps a late lunch/ early dinner and then go to your overnight at the hotel. yes you may need to pay a fee for the luggage but you will likely save quite a bit of time and be more efficient and probably in the end spend less on your train travel

If you are flying out of SFO to go home, it would be more practical to take the train or Uber/Lyft to the airport and go down to arrivals and go to the rental there, You may need to jump on a shuttle to the rental car center, I cannot remember how SFO is configured. That way your return is to the same place and you do not face the penalty / need to return it to a downtown location. Disembark early without your luggage, go to the airport and drive back to pick up your family etc.
