What time do we debark for return flight?

We are on a Viking cruise Budapest to Regensburg.  We will be bused from the ship in Regensburg to the Munich airport ( about a hour drive).  Our flight leaves MUC at 4pm.

When do you think we will be leaving the ship?

In 2018 on our Rhine cruise, We had to be out of the stateroom and have luggage collected no later than 9 am when we disembarked in Basel, but we were allowed to stay in the the public areas and even invited to enjoy the buffet lunch in the lounge as our taxi to airport did not pick us up until 1pm.

The problem is that Munich airport is an hour by car from Regensburg, which means that they will want to get people to the airport in as few groups as possible. It won’t be individual cabs. If the OP makes their own arrangements to get to the airport then they could likely stay as you discussed.

We are taking Vikings bus.  Also, I don't mind leaving early since we will have more time to spend in the Lufthansa business lounge.

Not entirely true. You might not be allowed to check in until 4 hours or so before the flight; before that you are just milling around the airport.

Once you vacate your room by 9 AM, you are welcome to spend time in the public spaces of the ship pretty much for as long as necessary.  Breakfast, light lunch are provided.

True, but the departure time will depend on when people have flights. If there is only one busload of passengers heading to the airport, you will go to get there as early as the first flight requires. The more separate departures, the less time at the airport, but with a one hour transfer they aren't going to shuttle people in small groups.
